I need a museum which was operational in 1879 and located somewhere on the East Coast of the USA.

Anyone have any suggestions?

The Met was founded in 1872, though in a different building.

The New York State Museum dates back to 1836, when it was the State Geological and Natural History Survey. It was located in the old State Education Building, a neo-classical affair with tall columns:

The old Education Building was a beautiful building with huge open spaces and murals on the walls. The state, in its infinite lack of wisdom, has since converted it to office space.

The warehouse in the back of the Education Building is a creepy place, with stacks of dusty metal bookshelves. It's also haunted. Rumour has it that a worked fell into the cement when they were pouring the foundation.

Probably just an urban legend, except for the fact that freaky things do indeed occur in the lower floors of the warehouse. I know, I used to work there.

Highly unlikely, since they are specifically a New York State institution.  Their collections concentrate almost solely on items, organisms, and artefacts found in New York State.
 
For that sort of plot, you really need an institution with a broader scope, like the Met or the Smithsonian.
